Does any one know how those pins are referenced?
Seems to be by letters ABCD, abcd...
Which and where to start counting?

At least some connectors like this have pin labeling that starts in the middle and moves outward in a spiral. The pin labeling may be printed on the connector body near the pin, and/or be molded into the body as raised lettering. There may be labeling on the other side of the connector as well. If you can find a manufacturer's name on the connector you might be able to find an online catalog with pin nomemclature for that particular connector model.

Mike's right. I haven't yet seen a piece of equipment that didn't start pin labling from the center and moving outward in a spiral.

Usually if its numbered, you would start from the center with the highest value and move clockwise in spiral motion. If its labeled with letters , A would be 12 oclock . Its better to view the numbers or letters from the other side of the connector where wires enter to avoid confussion.

Also, not every pin on the jack is always used.

Yes, its an aerospace standard to put dummy pins to avoid confussion.

Similar to the military technical order standard of inserting blank pages to avoid un-neccesary page turns.:D
